My other games give me the option to submit via the new way so will try it tonight.

Your login may display other games to select when you use the online order program (if you wish to double-check your orders) but only the games that Ry Vor or Cipher have actually stated that use the online system are the ones that are processed online. So unless Ry Vor or Cipher say so, all your other games still need the Excel file emailed to ActiveGames for it to count towards your game.
